Are there any tools that allow easy profiling a system in order to find possible bottlenecks?

I have been tasked with profiling two Linux systems to try and determine what is causing our testing workflow to ruin significantly slower than the other.

I'm pretty confident it's just geography while tunneling through a concentrator. I planned on running speed tests from each, then running speed tests internally to see if I'm correct in my assumption. What else should I be looking for? File I/O? RAM/CPU usage while running the testing workflow? Better yet, is there any tool that sort of helps with profiling a running instance of a Linux system and compare the results?
